The Cranes scored first in the seventh minute through Frank Kalanda before Amri Kiemba leveled for the Taifa Stars in the 18th minute when he used a Mrisho Ngasa pass to beat goalie Hamza Muwonge.
The second goal was registered by Brian Majweg in the 48th minute before Kalanda added the third in the 63rd minute.
The absence of Shomari Kapombe and Mwinyi Kazimoto, who did not travel with the team, was noticed as Uganda players met with less resistance from the positions they usually play.
The Ugandan side qualify for the South Africa finals for the home based players tourney on a 4-1 aggregate, having won 1-0 in the first leg match played in Dar es Salaam two weeks ago.
This is the second time Uganda qualify for the CHAN finals, having first made it first in the 2011 edition in Khartoum while Tanzania qualified for the inaugural edition of the championship in 2009 in the Ivory Coast.
